I am using the three EDHS data to analyze the household water treatment. However, the results from the raw data I obtained and the national reports are not similar. For example, the number of households from the CSA reports using appropriate water treatment methods in 2011 and 2016 were respectively, 9.1% and 6.5%. But, the result from raw data indicated that the number of households using the treatment methods in 2011 was 10.2% and in 2016 was 9.5%.

How can I negotiate such inconsistencies?

DId you weight your estimates appropriately? Those look like possibly differences due to weighting...
