I am trying to merge the PR (Household files) with the IR (women ever married file) for the 1990/91 DHS Pakistan survey. However the data for hv003 is missing it is all coded as 0's. Which variables can I use to merge these?

That information (HV003) was not collected in Pakistan 1990/91, and you should not use HV003 for merging. There are several discussions on merging DHS datasets please see one such discussion at:
