It sounds like the discrepancy may be arising from your choice of variable to specify the denominator. It is important to keep in mind that all of the bednet indicators are restricted to the de facto population (usual residents or visitors who spent the previous night in the household). Instead of number of under five children in the total household (maybe you are using hv014 for this?) you will need to specify the denominator using the variables that select de facto household residents (hv103) and age of household members (hml16).
